This adds the deduplicate subworkflow. This subworkflow:

  1. Splits each input bam by reference genome contig
  2. Removes duplicates from each subset bam a. Users can specify to use either picard MarkDuplicates (the default), or dedup to do this
  3. Merges the dedupped region-bams into a single bam, which gets sorted, indexed and ran through samtools flagstat

This approach should be a lot faster (since it is more parallelised) and require a smaller amount of resources to run.

Additionally, this PR updated the MAP subworkflow to perform lane-wise merging and provide a sorted, indexed, flagstatted bamfile.
