Some changes to follow more nf-core rules in NGI-ExoSeq #1

Ported over from https://github.com/SciLifeLab/NGI-ExoSeq/pull/24

This should help in making the pipeline more nf-core like.

I'll add more things here (e.g. replace names and check with more linting) and probably also add some tests to move this to nf-core.

Maybe Marc could have a look and we add tests in a second PR later. This is just to streamline things with nf-core requirements
