Please add a comment below if you would like to be added to the nf-core community.. Everyone is welcome!

Note: After you post here, we will email you an invitation through github to join the nf-core team. Click the link in that invitation in order to be added.

ps. I totally stole this idea (and many others) from bioconda.. Thanks guys!

HadrienG commented 6 years ago

Hej Phil!

I'll start developing a nextflow pipeline for metagenome assembly and binning pretty soon, and I thought that would be a good fit for nf-core (also it will force best practises on me πŸ˜›).

Would you have me in the org? πŸ˜„ Thanks in advance.

ewels commented 6 years ago

Brilliant! Absolutely - I'll add you now.. Don't forget to join the gitter chat too :) https://gitter.im/nf-core/Lobby

agduncan94 commented 6 years ago

Hey, I work on Dockstore and we are adding support for Nextflow workflows in an upcoming release. It would be awesome to become a part of this organisation so that we can add high quality Nextflow workflows to our site for people to use, and also improve our support of Nextflow workflows.

pditommaso commented 6 years ago

Excellent news!

ewels commented 6 years ago

As Paolo says, excellent news! Great to have you on board - I just sent you an invite. As said above, feel free to come and chat on the Gitter channel, plus there's also a new mailing list if you prefer.

ewels commented 6 years ago

Oh, and we now have a list of contributors on our website! http://nf-co.re/about

So if you want to add yourselves there, that would be cool. It's just a YAML document, so pretty easy to submit a PR πŸ‘

@HadrienG - would be nice to add SLu there too!

denis-yuen commented 6 years ago

Hi, I work on Dockstore as well and would like to be added in order to help with some debugging. Thanks!

dfornika commented 6 years ago

Hello, could I join? I'm working on bioinformatics pipelines at the BC Centre for Disease Control Public Health Lab.

ewels commented 6 years ago

Hi @dfornika - absolutely! You should have an invite in your inbox. Remember to flick your membership to public on the nf-core people page if you want people to know. It would be fab if you could add yourself to the contributors page too (instructions above) - we're looking a little European at the moment so it would be good to get some map pins in over the pond! Otherwise just drop us a line on gitter if you have any questions or suggestions! And welcome to the team! πŸ˜€

alaincoletta commented 6 years ago

Hi Phil, can you send us an invite to dev@lifebit.ai? Looking forward to contribute with our pipelines! Best. Alain

ewels commented 6 years ago

Hi @alaincoletta! I can't find a GitHub account with that email address. It works best if we add individuals to the community - should I add you? (@alaincoletta)

PhilPalmer commented 6 years ago

Hi @ewels, I work at Lifebit with alaincoletta. Can you please add me to the community as well @pprieto. We're planning to add this DeepVariant pipeline first

ewels commented 6 years ago

Cool, sounds great! I've just invited you both. Come and give us a nudge on https://gitter.im/nf-core/Lobby when you're ready :)

PhilPalmer commented 6 years ago

@ewels, great, thanks for your prompt response. I'm ready now so just sent a message on the Gitter chat as well.

alaincoletta commented 6 years ago

Thanks Phil! Please add me too @alaincoletta Cheers

apeltzer commented 6 years ago

Invited you @alaincoletta

Knock knock. Proteomics :)

apeltzer commented 5 years ago

Knock knock - send you an invite! Welcome :-)

likelet commented 5 years ago

@ewels Hi Phil, can you plz send me an invite, i'd like to join the team to contribute my pipe as well. I worked at bioinfomatics center of Sun Yat-sen University Cancer Center (Guangdong, China) and am interested in cancer multi-omics integration analysis, also write some pipes.

apeltzer commented 5 years ago

I'll send you one in 5 secs

ignaciot commented 5 years ago

Hi Phil! I'm a research assistant at the Dowell lab, at University of Colorado, Boulder. I've been working with one of my labmates on a pipeline for nascent transcription assays (GRO-seq, PRO-seq, etc) using Nextflow. Would love to share it here, besides our public GitHub repo. Mind if I join?

ewels commented 5 years ago

Welcome aboard! I've just sent an invite. Please see the new documentation describing how it works to add a new pipeline.

Also, calling all new recruits - @ignaciot @likelet @glormph @PhilPalmer @dfornika - it would be fab if you could add a PR to list yourselves as a a contributor! It's just a case of adding a few lines of YAML in this file - fork the repository, make the change and open a pull request. If you're feeling adventurous then you can also add a logo to appear on the about and homepage, but that's optional.

ignaciot commented 5 years ago

Thanks, Phil! I'll go over all of this over the next few days, and let you know if I have any questions.

olavurmortensen commented 5 years ago

I'm a PhD student at the University of the Faroe Islands. I'm planning on developing a pipeline for exomes with linked-reads using 10x Genomics. Basically, I think I will be retrofitting nf-core/exoseq to align reads using Lariat and phase BAM and VCF using a subset of the LongRanger pipeline (both Lariat and LongRanger are developed by 10x Genomics). So I would be pleased to join the nf-core community :)

apeltzer commented 5 years ago

Welcome, @olavurmortensen !

Please also add yourself to the contributor's page and provide a logo for the nf-co.re page: https://github.com/nf-core/nf-co.re/blob/master/nf-core-contributors.yaml

cpang429 commented 5 years ago

Hello! I'm a student interning at the Genome Institute of Singapore where I'm working on developing a a Nanopore pipeline for processing long-read RNA-Seq data that follows the nf-core best practices. I'm looking forward to engaging with the community & to learn more!

apeltzer commented 5 years ago

Welcome :-) I'm adding you in a moment.

drejom commented 5 years ago

Hi, Could I join too? Long time user, hopefully soon to be a contributor

ewels commented 5 years ago

Absolutely! Welcome :) Would be great to get a few more pins on the map for the USA πŸ˜€ (see above for instructions)

ewels commented 5 years ago

Hah, sorry - just saw https://github.com/nf-core/nf-co.re/pull/72/ - shouldn't just reply to my emails in order πŸ˜†

jemunro commented 5 years ago

Hey @mdeloger, I am not part of the nf-core team but just stumbled across your comment. I implemented a crude pipeline for isoseq 3.1 in nextflow which is available here. https://github.com/Gregor-Mendel-Institute/isoseq3 Some things such as the handling/staging in of the .pbi files could be definitively done better, but feel free to fork it or take some inspiration. Best, Falko

apeltzer commented 5 years ago

Could port that over here too ;-) @FalkoHof

FalkoHof commented 5 years ago

@apeltzer Sure! A friend actually just pointed me to this thread. I will do a bit of research what you require for your nf-core packages and check how hard it would be to port this over.

ewels commented 5 years ago

Sounds great! I'd recommend starting here: https://nf-co.re/adding_pipelines

apeltzer commented 5 years ago

Doesnt look too bad ;-)

mdeloger commented 5 years ago

Hi Falko,

Thank you very much, I will definitively take a look at your pipeline :-)

Have a nice day

Best regards

Hi all, Our team is planning to move most of our pipelines to Nexflow. And I'm sure we have many thing to share on this ;) Regarding my main focus, I started to write a Nextflow pipeline for Hi-C data analysis based on the HiC-Pro tool. I'll be happy to put this workflow into nf-core. All the best Nicolas

apeltzer commented 5 years ago

Hi @nservant! Just sent you an invitation!

Please join the Slack channel (see homepage) and check out our developers documentation https://nf-co.re/guidelines

Hello! I am an aspiring bioinformatician currently interning at NASA, developing pipelines for metagenomic data processing. May I also join the team? - Roshni

ewels commented 5 years ago

Hi @roshni-b - absolutely! Welcome :) You should now have an invite to join the GitHub team.

Make sure to also join the slack workspace (get an invite here). We already have some ongoing work around metagenomic pipelines, would be great to hear what you have in mind! The Slack channel #mag is all about the https://github.com/nf-core/mag pipeline for example.

Phil
