Fix some warnings - Githubissues

This PR:

Disables compilation of xgetopt.c on systems where getopt is available
Removes XOR swaps (GCC will already take care of these optimizations, and they cause scary compilation warnings)
Adds .gitignore for everything generated by autoreconf and such
Fixes warnings about a missing m4 folder (we're not using macros, so I've removed the macro folder line)
Fixes ./configure warning about missing "missing" script (AM_INIT_AUTOMAKE should appear before AC_PROG_CC)
Uses less "system()" calls
