Polishing doc files. #153

Left input_formats.md untouched as it's undergoing changes in PR #69.

Recommended to use the "Display rich diff" tool when reviewing this change.

Please verify that all links work and lead where you would expect them to. Apologies in advance for docs/install.md - I'm not sure what happened with it, but the only major changes I made were in the top two sections and in converting "pre-requisites" to "prerequisites".

Mostly resolves #95, although an additional pass will be done for #150.

@s-mandra, could you also take a look at this - particularly the scripts?
