fixes minor inconsistencies in vignettes
pares down importing from S4Vectors, requiring only classes Vector and Annotated
adds mention of BiocManager in README.Rmd

Merging since builds pass on Travis bioc-release and Appveyor. Travis builds for bioc-devel seem to be down due to an external error.
