@dhoogest - The sampleid and rds files need to be in the same Channel(s) because they are not guaranteed to be in sync unless I am misunderstanding what these Processes are doing

Sure - likely just nextflow naïvety in play there rather than something intentional.

Yea I think previous runs are prob okay but I def ran into problems in the the past assuming Channels are always synced

Looks good to me. I'm not sure how we would test this though.
