Remove "shortcut" version of BRT test #263

The batchruntomo command is running much faster that before, so the shortened version that bypassed the actual IMOD command, is not longer necessary.

Steps:

  1. comment out in test_brt
  2. move run_brt from utils.py to brt/flow.py
  3. see if there are any other simplifications that we want to make
  4. remove commented-out code
