Mixed issues on 2.13.1

I ran the whitelabeler — great interface — and received all success messages. However, I experienced the following issues:

• I immediately got 404s. However, it seemed that my mautic .htaccess got deleted; on going to mymautic.example.com I was forwarded to /s/login and /s/dashboard (returned 404) but if I went to mymautic.example.com/index.php/s/login everything worked.
• looking at server files, all modified files were modified successfully, e.g. app.js & .css, libraries.js & .css, and bundles/UserBundle/Views/Security/base.html.php. Primary and secondary colours, page title and footer replacements were all good
• HOWEVER, logos and favicons did not work.
• • on login page, logo src is "{{login_logo}}". On logging in, I was forwarded to mymautic.example.com/s//%7B%7Blogin_logo%7D%7D
• • after redirecting myself to mymautic.example.com/index.php/s/dashboard, the mautic logo was stubbornly in place at top left.
• • no change to favicon
• • image files don't appear to have been added anywhere to the server

Q: do I have to re-install/restore Mautic? or do you have a copy of 2.13.1 .htaccess (or way of restoring mine)? Any advice?

UPDATE: Everything seems back to normal, but only through manual work (I'm guessing script parts failed because of permissions):

• I just grabbed .htaccess from mautic master on github
• I had to create appropriately named favicon images, siderbar_logo.png, login_logo.png
• I had to manually alter the various .html.tpl files manually uploading/editing them via FTP.

It was fairly easy by following along with what the whitelabeler.php code was trying to achieve. Maybe some clearer instructions on permissions. I'm hosted @ DigitialOcean via Cloudways, apache + nginx
