Alert when option missing and cleanup #36

There were some issue when the COMMANDJOBS_LISTINGS_PER_BATCH option was missing from the environment, added some alerts to try to alert the user in a better way

Also moved all the docker-related files to the docker folder and updated the README to reflect the changes in the affected commands or sections
