Testing with release/v1.0.0 produced the following: Error with three packages. $ emDNA-pro-bind --help $ emDNA-force-probe --help $ emDNA-lego-gen --help

[FileException]: InputFileHandler::read_line() = failed to open file: ./--help Use of check-collision did not produce an output with structures that do overlap. $ emDNA-check-collision --x3DNA-bp-step-params-input=test035b.par --closed --DNA-radius=2.01`

Make sure to document these four packages soon.
