I have created two overlapping plane and added animation to make them move. The issue I'm facing is that the parts of the plane that are behind each other are not displaying correctly. How can I solve this problem?"

Which game is this, and which version of the addon and Blender are you using? Could you add the blend file and the resulting nif to this issue?

It's an alpha / z-sorting issue. I don't think the plugin gives you options for that. You have to adjust the NiAlphaProperty in nifskope.
