There's actually a new GB/GBC core that does RTC.
However, it's pretty buggy at the moment. There's currently no sleep/save state implementation, and once it's introduced it's possible that utilizing state management could de-sync RTC. I was giving it a bit more time before integrating it into my guide, hoping he'd iron out a few bugs and implement sleep/save states.
I'll update the guide soon.
I actually just found that core right after posting and checked that core actually. I'm using v1.0.6 with firmware v2.1 and it is working flawlessly. It's even keeping the time when the game is off. When speeding up the game the time still stays in sync too.
I am not having any of these problems you mentioned at all.
So as far as I am concerned, for GBC. The budude 1.0.6 core is perfect. It supports RTC flawlessly with eg. Pokémon Prism and also screen filters. It however does not support save states which I do not care about at all. It should sometime in the future seeing as it is literally being designs specifically for the analogue pocket. This is not a problem for me because I am fine with just normal saving and don't need some kind of "cheat" saving.
I've updated the guide to account for all topics mentioned in this issue.

Unfortunately though flashcarts are still the best way to play :(
Neither .pocket nor cores have the ability to do RTC. If you really want a proper RTC you need a flashcart... or original or custom cartridge with a built-in battery to load your .rom file on.
