I was just wondering if there is a way to include indels in the analysis.

Dear Laurent,
no unfortunatelly indels are excluded entirely.
We even recommend to mask the regions around indels as they frequently cause 
alignment problems. Dealing with indels is quite tricky and would probably 
involve some realignment of indel regions. To my knowledge currently no 
realignment tools exist that deal with pooled data.
