The solution to this would probably be using a FAT only memory card. as those are really compatible with Wiis and Gamecube consoles. Since the Wii is a Gamecube but modified, you can PRACTICALLY get a Wii as the solution, Beware though that you HAVE to homebrew it.
Sorry if this counts as a necrobump, but I'm also getting this issue. This occurs using an SD2SP2 v2, when the GameCube is booted via Picoboot. It doesn't freeze if I also put in an SDGecko though, which is weird. It's like it doesn't recognize the SD2SP2, despite explicit support being implemented sometime earlier.
When loading the Gamecube version Snes9xRX-5.4.0-GCN.zip of the emulator via Swiss on SD2SP2 (including the roms on the SD card), the emulator boots to a "Loading DVD..." message and hangs there. There doesn't seem to be a way to continue.
Same test with Snes9xGX Snes9xGX-4.5.3-GameCube.zip (https://github.com/dborth/snes9xgx/releases) did not show "Loading DVD..." message and went successfully to the SD card roms folder. The emulator worked as expected.
