Are you following the right branch?

Is there an existing issue for this?

Issue description

I'm having an issue when trying to copy a git submodule folder to my dotfiles It happens if I apply the config using the --flake 'github:username/repo?submodules=1' but it works if I clone the repo locally and execute a --flake '.?submodules=1'

I'm getting the following error: image
