I'm currently using Thunderbird 38.5.0, but this problem is as old as I can remember (I'm using MinimazeToTray for several years now). Whenever I open a message in another Thunderbird window - either by dragging the tab of an opened message or choosing "Move to New Window" from the context menu, both Thunderbird windows get a corresponding tray icon.
Now, I can understand why this is - I assume they run as separate processes. The problem, however, is trying to close one of them (choosing "Exit" from the tray icon context menu) because this leads to closing both of them. Then, normally, I start Thunderbird again, but this time it starts twice and this is a problem it tries loading it's directories twice and throws an error (which can be ignored). And it keeps opening it twice.
The only way to fix this is to disable MinTrayR in one window, restart Thunderbird, enable MinTrayR and restart again.
It would be really helpful if you could address this issue because it's kind of a pain having to do this procedure every time a message is (sometimes accidentally) opened in another window. It would suffice making sure that upon starting Thunderbird it start only once, no matter what. Of course, it wouldn't hurt to fix the multiple tray icons and overall closing as well.
