Initial script checkin #5

first versions of splitter.bash, process_fastq.bash, based on SSAKE, and the start of a README.md in how to use the splitter script. Some TODOs remain.

I'm only seeing changes to the readme in the commits above; will merge but you will want to create a new branch & pull request for adding the rest of the files.
