when using base as a FROM in Dockerfile, adding *.desktop and mime/*.xml should work.

[x] check that if user supplies a new qgis.desktop, that is used (cp is overriding any existing ones).
[x] change set up so that Desktop files are all in a directory called Desktop
[ ] Test
- all Desktop files in Desktop directory
- move all files into ${REPO_DIR}/Desktop directory
- .desktop, .xml, *.png
