I think this makes things a little more complex, but it was a feature of AFMG, so there might be some looking for it.
Basically, entities (lakes, cultures, nations, towns, etc.) can be locked. Then, the processes which are used to generate them are redesigned to not overwrite the layer, and to keep those entities as they are if they are locked. This could be tricky.
