Hi, What do you mean exactly ? HiC-pro has indeed an allele-specific mode, where you can provide the list of phased SNPs, and it will generate a contact map for each parental chromosome. Is it what you are looking for ?

You must provide a VCF file with all heterozygous SNPs to use to distinguish paternal from maternal chromatin structure.
