Hi Nicolas, I was wondering whether there is a detailed explanation of what every line in the output statistics of HiC-Pro means somewhere? I am confused about some measurements, such as "Low_qual_pairs", for example... Or at what stage is deduplication performed - is "Unique_paired_alignments" deduplicated, or is it "valid_interactions_rmdup"?
