Hi! I'm running HiC-Pro for PLAC-seq with a scaffold-level genome. I put species-specific files into the 'annotation' directory (MboI digestion, chr.sizes etc.) and modified the config file to indicate those files. Step1 runs just fine, but at step 2 I get an error that I do not understand in the slurm log:
HiC-Pro_3.1.0/scripts/Makefile:46: *** recipe commences before first target. Stop.
Let me know if you have ideas on how to troubleshoot this.
