flight.sh: fix power cycle behavior #173

If the instrument is crudely restarted by cycling power, it will always fail until a second power cycle is executed. This is due to the way flight.sh handles $LOOP_STOP_FILE. This file should not be created until we have an indication that there is a normal termination.
