That's a weird one!!! Can you try to get a recording of it? My suspicion is that the write action is causing some component to undervolt or something, meaning it may just be your device, or it could be a universal thing. Can you try with other flashcarts and with other 3ds units on the flashcart you're working with?
Unfortonately my other systems are either hardbricked or in another state right now but i have tried this with 4 different carts and had the same result i tried recording it and succeded but its a little quiet https://youtu.be/xLRVSqelfiQ
I have to think it's system-specific then and may be a result of some component in your system oscillating. Unfortunately I don't think there's much we can do as it's not a software flaw as far as I can tell. Hard to check unless I have the device in hand, sorry :(

Alright im going back home in a few days so ill see if my other (functioning) systems do it too
when using headphones while restoring a cart if they are unplugged slightly it will start emitting a high pitched noise ive tried to replicate it doing other stuff but it only happend when restoring a cart
