Nice! By the way, all the Cytoscape steps (including creating networks from data frames or adjacency matrices) can be performed in R using their RCy3 library (https://bioconductor.org/packages/release/bioc/html/RCy3.html).

That's a great tip! I didn't know that, but I will use it next time. I might even redo this post, or at least complete the analysis in R and will update the post then!
