It would be great being able to simulate rod-shaped bacteria (or rods made of connected spheres).

Introducing individual rod-shaped atom is on our to-do list. For the alternative representation you mentioned, it can be done by assembling several spherical atoms using fix rigid command. I will upload a script for this. but this representation is not compatible with the growth and division processes. If you are working on cfd-dem in small timescale without biological processes then it should be fine.
