Do you happen to have any experiences using other desktop environments?
Not with this setup. I can try live booting into something else. I did notice that once the battery is charged, the icon sizes match. So it's only the charging icon that is smaller.
Can you try with Numix Circle/Square applied?
I have seen this before on my unity desktop. I havn't got a dual battery but for me, the "charged" icon always seemed way bigger (and blurrier) than the "charging" icons in the unity panel (although the icon files seem to have a similar size). I personally took a "charging" icon, manually edited it and exchanged all "charged" icons. Size is fine now.

The first one is definitally too big as all other battery status icons are as small as in the 2nd screenshot.
It's the same when using Numix-Square/-Circle icon theme.
Edit: I found the reason (screenshots from Inkscape):
The Icons background is scaled differently. The icons above are both found in the Numix/scalable/status
directory.
OK, so this is differently a bug which seems only comes apparent when using Unity.
I just checked that this happens even with a single battery. So either I never noticed it earlier, or maybe this regressed at some point.

Dear @palob I have updated to gnome and not seen it eversince.
Since there were a few battery related threads in the past, I'm not sure if this has already been covered. I recently installed an additional slice battery. In the dropdown menu in unity 7 (top right), one of the batteries is smaller than the other.
