A collection of minor updates to account for underlying changes in Myst-nb and numpy itself.
The noisiest changes are related to the glue feature of myst-nb, which changed between v0 -> v1 by adding a per-file key registry.
There were also a couple changes required to satisfy numpy 2.0, namely a minor tweak in the data parsing and a couple explicit conversions of numpy scalars -> Python scalars.
