Can you post example of text before and after?
If you look at the screenshot here: https://dl.dropboxusercontent.com/u/1115210/snapshot1.png you can see that many items have been indented with lots of spaces (all new lines should be flush-left) and that some lines have been merged into one, where line breaks have been replaced by many spaces (e.g. all blue text should be on a line of is own).
I am having the same issue. I will share my Everpad To Do List-note which is suffering from this behavior

I also have that issue.
Same problem here. I've had it since day one. Everpad absolutely destroys the formatting of my notes.
Is there any solution yet? I have been having the same frustrating problem. I'm still using it, but it makes going back to read my notes a slightly painful ordeal as things are all over the place.

I'm experiencing the same problem by using Everpad + Evernote Android App / Web Interface.
Also umlauts(? meaning äüö etc.) aren't displayed properly in the App / Evernote Web Interface when the note is created with everpad: Screenshot: http://s14.directupload.net/images/130817/u6wkkohm.png (ü is made to 端)
Furthermore lists / enumerations change their format.
As Abukamel already pointed out: Everpad gets unusable due to this problem. I hope you can provide a fix soon.
Although this issue is closed, i still have this problem using Everpad 2.5.7-0~saucy from http://ppa.launchpad.net/nvbn-rm/ppa/ubuntu/
I, too, have this issue with the latest version on Ubuntu 13.10. The main formatting bug I've seen is that multi-level bulleted lists get separated into their own lists when opening the notes in Evernote for Windows. The indentation also gets removed.
This issue is still happening :/ It's really annoying. Like others said, the bug happen after make/edit a note on everpad and after edit it on android app, i get tons of spaces.
This don't happens if i use the web client. If i edit a note on everpad and after use the web client. I can open the note on android and it opens nicely.
I'm with Linux Mint 16 (Ubuntu 13.10) 32bits with cinnamon.
I too am having this problem... I rarely open notes in the web client or on my Android device. Just saving and opening a note on my Ubuntu 13.10 causes it.
I have this kind of problems when I use bullets in my notes.
With the Ubuntu Trusty PPA branch, can anyone please confirm whether this issue's been fixed or not ? I've had this problem before and this is the only reason I'm using evernote.com WebUI since then.

Issue still exists. I have a note that has bullets that I originally created in evernote web edition. I edited the document in everpad. The formatting is still present. I opened in evernote web and iOS the formatting is different. Bullets that were indented are no longer indented.
If I open the file again in everpad, the formatting is still present (bullets are properly indented)
Issue still exists. Issue seems to be any kind of formatting (underlining, bold, bullets, etc). Running Ubuntu 14.04

I'm still experiencing this issue. I'm going to have a look at the code base sometimes next week to see if this can be sorted. It's really annoying and I feel is moving users away from this otherwise good application.
I just tried out the latest version (2.5) of everpad, previously using the web interface of evernote, and after editing a few notes, all the formatting has been destroyed: strange indenting has appeared, lots of spaces after lines, several lines merged into one, hyperlinks broken, etc. What I mean exactly is that after editing notes in everpad and going back to view them through evernote's web interface, all the original formatting has been drastically altered.
