This is also happening for me at version 0.4.40-85cf726 with a Gmail account. Interestingly, it seems to happen much more frequently with my corporate account (humanify.com) vs. my personal account (@gmail.com).
And I agree it's a pity, because Nylas is also my favorite and arguably the most promising client.

Running the latest Nylas (Version 0.4.5-b0ec335) on both OS X and Windows starring seems to behave erratically. Messages can sometimes loose their stars.
I've had a feeling for a long time that messages were loosing their stars, so as a test, I sent myself five messages numbered 1, 2, 3, 4 and 5, I starred all of them and then archived them from the Inbox. Checking in my starred folder, all the messages were there. Then I clicked around a bit in the program, switched accounts, switched back, etc, after going back to the Starred folder. When I got back, the starred messages were no longer there.
This (starred messages loosing their stars) happens for me on both with Exchange and Gmail backends, so it seems to be something inherent in N1 rather than something caused by a specific backend.
I've tried to figure out what causes the stars to get lost, but I'm not 100 % sure. It might be that when I star a new message, an old one gets unstarred -- as if that message also was selected and got the "toggle star" command. But I'm not 100 % certain.
Since I use a GTD workflow where stars represents "actions" I need to do, stars randomly disappearing means I drop the ball on certain tasks which makes N1 unusable to me. A pity, because except for this it is my favorite email client.
