The old pipeline generated some intermediate classes automatically. They are basically created using an existing ID, say GO_001 or FBBT_001 and appending 'PHENOTYPE' to it, for example http://purl.obolibrary.org/obo/FBbt_00007160PHENOTYPE. It's unclear to me whether they need to be mapped in the new uPheno, or can simply be discarded. I have asked @TomConlin in Gitter about where those are used in the current Monarch stack (he told me before, but I misplaced our discussion notes).
There appear to be 5 such modules in uPheno.
