Hi, in Glimpse 2 concordance when using --out-r2-per-site and multiple chromosomes in --input, only variants in the last chromosome appear in the output.

Thank you for reporting this. I do not have much time these days to debug the concordance program for relatively small user cases, but I'll keep this in the next round of bug fixes.
