This does not seem to be running.

Example of error message: Use of uninitialized value $ref_allele1 in print at ./bammds_merge line 113, <> line 546.

This is now fixed. However, due to the tiny file (30 snps) there are no common snips so plotting will not work.

Its a bit off though because i think there is more than 30 snps (more like 1000 or so) and from the tped file at least i see some common snps.

Is it possible that the chrom 0 is what is causing the problem? anna
