Automate setup analysis file prefix so it's same as results prefix #152

Otherwise it can become confusing for users to keep track of which setup files 
correspond to which results.

Done as of v1-1.beta. 'Save' button removed from GUI; setup file automatically 
saved in results directory using given results file prefix when user selects 
'Run'. User can also optionally use 'File' menu 'Save/Save As', in which case 
browser defaults to setup filename using results file prefix in results 
directory. If user overrides the default, a copy is still saved in results 
directory with results file prefix.
