Unfortunately, most of your requests are almost certainly impossible to implement because we are on the limite of the Markdown language. See here : https://github.com/olivierkes/human-markdown-reference The Markdown language does not implement any standards for strikethrough, the subscripts or supscripts.

Look the Pandoc version and use then at compilation for extend the Markdown language for your projet.

Also, the Markdown wants to be a basic formatting language. Indenting, interlining and margins are outside its purpose (and therefore objectives of Manuskript).
