Go through and create/update javadoc comments for all methods. #65

Might be nice to do for variables as well.

Then build the javadocs so they're included in the project.

When this is converted to a maven project I should have the building of the javadocs be automatic.

I should potentially have a junit test to make sure they aren't all screwed up as well.

Setting this to 0.8 because I think it's reasonably straight forward cleanup but I might have to put it off.

Updated many javadoc comments. Moving to 0.9.
