Problem seemed to be that when the acquisition board was screwed into the case, small distortions in the case caused undesirable pressure on the FPGA. Taking the case off and putting the FPGA back in properly fixed the issue.
If your case seems to be too tight, or you are having similar issues, sand down the inside of the case where the FPGA is housed so it can sit comfortably and will not change it's orientation.
Recently had a problem where all event channels were set high regardless of digital input. This issue seemed to occur randomly without any warrant.
