Change "api" directory to "reference" to make the URL reflect TOC #27

This is going to break links, but I think it's worth it and we should do it now rather than later. We'd have to make sure the F1 functionality in Bonsai still works

I think api in the URL is actually a hint as to what the content actually is. Not sure that changing it adds clarity TBH.
