Improve initialization behavior of BCO #102

Currently the init flag has to be set to initialize most files and directories. This should be changed to automatically create those files/directories if not available but asking the user if that is okay. This question can be either performed via the command line or a GUI.

Those folders are generated since the auto db update handling is integrated.
