Option to change Petrarch version to Petrarch2 #92

Update the pipeline so it works with Petrarch2. The Petrarch version is set by a new option in the config file. The code is pretty simple and I've tested all the way through with both and everything seems to work fine. @johnb30 or @philip-schrodt, want to double check that it looks okay?

@johnb30 The latest commit should have fixed everything you pointed out. Once you give me a 👍 I'll merge to master.
