Get Travis tests working #12

This branch has been open for a long time, but I think I've finally gotten tests working. I am going to squash all the commits because most of them were just me messing around or testing very small changes

@davidlmobley These tests finally pass, would you be willing to merge this, there are no changes to the molecules or script files, just the tests and relevant travis files.
