Removes a bunch of dead code and files that are no longer needed (as far as I can tell). This reduces the domain I have to get my head around to get the CMAQ run script generation step working.

Given that we don't have CI to verify that these scripts are indeed unnecessary, there are two options for merging these changes.
YOLO: merge and possibly break @prayner's workflow
We keep this PR open, get setupCMAQinputs.py working and tested and then make a PR that is based on this branch to make a easier to understand diff
The later is probably best as I'm not 100% all over how the CMAQ run script generation works yet.
