Fix multiple issues in the reference pages

• Move modules and workflows to component directory (remove old qmds first)
• Remove viash tools qmds
• Fix version numbers
• Fix main script paths
• Fix source code urls

Remaining issues:

• params.yaml files are seemingly not rendered yet
• the graph.dot files are also not being rendered

Merging for now, the remaining fixes have been mostly resolved in the openpipelines main repo CI.
