Rolls in QC metrics file into pipeline container #143

--run-qc now triggers a dup metrics AND HsMetrics check (in the case where the coverage BED file is provided in the sample config; if it isn't, will run only the dup metrics check). Removing the --qc-metrics-file user argument.
