Making c302 more module like #110

See #109 for comments on what a lot of this PR (my commits at least) is trying to do. Basically, very little of this repo can be run from inside a Python program, because it has the architecture of a script and not that of a module. I have tried to make things more module.

Probably best just to let this PR sit here and gather comments, and then I can update the source branch as needed and we can merge things later.

@rgerkin It's probably better if you continue working with your own branch here (try merging in from master, but no worries if there's too many conflicts) and I'll start setting up a fresh installable version here https://github.com/openworm/c302 based on your setup.py. Will try to do that within a week.
