Formatting work #72

Reorganized log files and formatted output files locations (both csv and fixed width) Fixed remaining intellij code analysis errors (PEP8, etc) Added branching instructions to dev guide

I went ahead and merged this branch as its mostly formatting, etc changes. @kurtisr if you could still take a look at the coding practices section of the Dev Guide when you get a cycle that would be helpful.
