And I guess if one of your thunderbolt display is set as a mirror of the other display? so that Capture Gif just detected one of them.

I think some issues you mentioned has been fixed, and some I can not reproduce and maybe has fixed due to the API changes on Seirra (some issues do not appear before Seirra)

Sometimes selecting TB display doesnt work, the framing tool doesnt show anywhere after Start Recording is clicked [Fixed. This occurs due to the new change in Cocoa API brought by macOS Seirra]
Sometimes the framing tool requires an extra click before it will drag properly. This is especially frustrating because half the time I do what I think will be the extra click and then it works properly and makes the frame size 1px by 1px [Maybe fixed. After the code change, I can hardly reproduce this issue with 1 external display]
the Settings for Recording appear to open only in a certain monitor, sometimes the thunderbolt display and sometimes my macbook display, when it should just open on the selected monitor. [Fixed]
the above issue also sometimes happens across desktops on the same monitor [Need to reproduce this issue before I can investigate it]
Thanks for your detailed bug reports, please just try the new version v1.4.4, and see if there are some major issues still not fixed.

In case you're still interested, I was running 1.4.3, none of my monitors were mirrored, and I'm running El Capitan.

I have 3 monitors at my workstation (one MBP retina with two chained thunderbolt displays), and I've experienced the following issues when trying to record gifs on them:

appear to open only in a certain monitor, sometimes the thunderbolt display and sometimes my macbook display, when it should just open on the selected monitor.I think the best solution to most of these would be for the framing tool to work across all monitors and desktops, whichever you end up clicking and dragging on is the one that will be recorded.
I know this sounded like a lot of complaints but Capture Gif is still the simplest and best gif screen recorder I've used, thanks for your hard work!
