Mismatch between the yang structure tree and the YANG module #14

There is the mismatch between the two. Examples: system-id, neighbors/links. Regenerate the tree again.

To avoid the mismatch, for the next version, we can link the tree to an external file, and generate the tree after updating the yang. This way, we avoid copy pasting into the md file.

I will push the branch in 10 mins, there are still some minor fixes: timer attributes duplication and yang tree
