Probably want to start looking at this... I still have to do modulation, io, and hardware documentation update, but there's enough here that I think an intermediate merge wouldn't be a bad idea.

Of particular interest is that I did some reorganization of a couple of the modules that were overly complicated, had their own directories with multiple files when really only a single file was necessary.
